Del Toro had been the hot favourite to win the award in the run-up to the ceremony.
He thanked the director of Traffic, Stephen Soderbergh, and dedicated his Oscar to the people of the towns where the film was shot.
Crouching Tiger, Hidden Dragon won the award for Best Foreign Film.
