An own goal and a stunning late free-kick put Waterford top of the Premier Division.
Blues wasted three clear chances in a disappointing first half.
But they remained on top to finally force the lead when Dessie Byrne turned a Daryl Murphy cross into his own net on 61 minutes.
Bohs' defender ken Oman was then sent off for a bad challenge on Willie Doyle ten minutes from time. Doyle then had the final say when cracking home a super free-kick in the final minute.
