Defender Darragh Maguire piled on the misery for cash-strapped Waterford with the only goal of the game to see St. Pat’s safely through.
Maguire struck on 73 minutes to head home a Keith Fahey cross.
Blues should have taken the lead at the end of a dreadful first half.
Willie Bruton’s free kick found Willie Doyle but he mishit his shot straight at Barry Ryan.
Blues keeper Packie Holden then earned his corn with a super stop from Robbie Doyle.
